eml and battery charging conundrum

Right ,this may be my imagination ,but pretty sure its happening ,so here goes .... the eml on my tractor has been flashing off and on ever since we got together about four years ago ,common problem on the TD I know! it is much better after sorting with diesel magic etc and decent fuel and i can live with it, tends to happen more when its cold and goes off almost completely except slight flicker on upshift when warm.
So heeding advice given on here I removed viscous in the winter .All fine no issues if anything runs cooler!! But come warmer weather still no issues with overheating ,but more "hot start issues" ie having to crank to get to start if been on a run,(starts instantly when cold /cool ). Now battery is a little tired and has caught me out once or twice so about 5/6 weeks ago charged it overnight to give it a boost, next day no eml flashing at all, didn't really think much of it .started flickering again few days later.
swmbo took it  (omega ) to work on Mon only a mile or so but it was raining!!
It would not start in the evening so she got it jump started , I charged battery again and guess what no eml ,this time I have driven around trying to make it come on and cant!.

So why would a fully charged batt have some effect on what I thought was ip/fuel issues or is it just wishful thinking on my blinkered rose tinted view
