I have an estate an mine works by pressing and holding the lock button even if after the car has already been locked. :y

My friend has a similar problem..
He bought a UK car. In the UK car the feature worked well, but after he has installed the whole alarm system into his EU car (central locking ECU, switch, courtesy light with sensors, alarm horn, etc), the closing/raising feature not working.

My alarm system is also an own installation from a UK car, installation was done on the similar way like above, but mine is working perfectly..I have only 1 problem when I press the keyfob once the alarm system starts to activate itself...but I think it's a programming thing.

Are the windows all working for one touch? (press once and does rest automatically)

That would be my guess as well.  If your windows are in safe mode (i.e. will only close while you hold the window button) then the remote cannot close them just as one touch on the window button won't close them.  If your windows are not working 'one-touch'  (which happens after every car battery disconnect) then you have to re-program them by holding the window button a few seconds after it has closed.

As for the remote (once your windows are closing with one touch on the window button) I always press the remote once to lock the car then press again to deadlock and alarm it and if I want to close the sunroof or windows then when I press it the second time I hold it until the windows are closed.

Is it deadlocking ok, seen a fault once where the vehicle would lock but not dead lock and the presence of this fault also resulted in the comfort closure not working
