Whilst changing gear usually 1st to 2nd its as if engine has cut out although it hasn't and then picks back up after massive flat spot. EML sometimes flashes so quickly only just see which light it is and doesn't tie in with flat spot. Gearbox is manual.

Could be number of things on the TD's, my choice to start with would be Air Leaks / spilt Hose on the Inlet side, MAF Sensor then followed by Turbo Boost.

Can you read any stored Codes.

I would try replacing fuel filter and topping up new filter with Diesel magic and holding a half revs for a few minutes on start up.
There is a link somewhere on here for "diesel magic trick"
Mine does this on occasion more often when cold I think it is a injector pump issue , a few additive treatments over a few months should do the trick.
As always with these TD engines regular oil changes are a must!!
